Help: Coexpressed gene search

Coexpressed gene rank

In ATTED coexpressed gene search, correlation rank is used rather than correlation value itself. Rab indicates correlation rank from gene A to gene B.

Example: Top 5 coexpressed gene list for At5g52360

Rank Cor* Locus Target* Function*((alias))
0 1.00 At5g52360 O,N actin-depolymerizing factor, putative
1 0.93 At3g46520 O,K actin 12 (ACT12) ((ACT12))
2 0.93 At3g52620 O,P hypothetical protein
3 0.93 At4g25590 O,C actin-depolymerizing factor, putative
4 0.93 At5g26060 S,S S1 self-incompatibility protein-related
5 0.92 At4g18395 O,C expressed protein

When gene A is At5g52360 and gene B is At5g25590, Rab = 3.

We do not introduce any cut-off threshold. Namely even if the correlation value between two loci is insignificantly low, the ranks are numbered from the strongest pair to the weakest pair.

Search from multi gene query

For each gene A of 22263 genes that have gene expression data in ATTED-II, average rank Rqa to query genes is calculated.

, where q is a set of query genes, Nq is the number of genes in set q.

Genes are sorted according to the Rqi value (i ∈ 22263 genes).
